bug: trna and rrna things were mixed up
- adapted the output to correctly display tRNA and rRNA problems 
bug: our rrna and trna predictions have not be used God knows for how much time
- correct internal container is used now which we have been reading
- added more verbose printing controlled by the -verbose parameter
bug: within rna checking loop we have not been checking rrnas. At all.
- rrna type is correctly checked now

- removed unused code

bug: one-off problem on positional stop of the features when reading our tRNAscan output
- fixed
