The sequence assigned to OkisLG01-OkisLG30 represent only sequence that had an unambiguous assignment to a chromosome based on HiC proximity ligation data. The remaining sequences were then passed through purge_haplotigs to retain only one set sequences from the residually ... tetraploid regions on the ends of eight pairs of chromosome arms. The retained sequences were scaffolded, with the eight largest "unplaced scaffolds" representing the collapsed homeologous region for each of these eight pairs. Additionally, scaffold39-scaffold727 represent the sequences that survived the purge, yet could not added to the eight collapsed homeologous regions. The remaining sequences (scaffold728 - scaffold4088) represent sequences that were removed in purge_haplotigs, the "homeotigs", but are included to fully represent copy number observed within the assembly.  more
