African wild dogs (Lycaon pictus) from the Kruger National Park, South Africa, are not inbred but have low genomic diversity
The genomic diversity of 71 free-ranging African wild dogs from the Kruger National Park (KNP) were assessed based on heterozygosity, nucleotide diversity and minor allele frequency using whole genome sequencing. The relatedness was also estimated in this cohort and the level inbreeding was measured based on runs of homozygosity (ROH) across the genome. Inbreeding coefficients were calculated based on homozygous excess due to inbreeding (FHOM) and the proportion of genome covered by ROH (FROH). Genetic structure among wild dog packs was investigated including the structure among African wild dogs from different sections of KNP by performing a principal components analysis (PCA).
