Taxa not visible to the naked eye play key roles in agroecosystems, but the nature of microbial distributions at regional (kilometres) and fine scales (meters) is poorly understood. Here we use DNA barcode sequencing to assess the regional biodiversity patterns of bacterial, fungal, and animal communities using the 16S, ITS, and COI barcodes across ephemeral fruit and leaf habitats in New Zealand vineyards. The data generated here helps us understand the dynamics and structure of biodiversity associated with agroecosystems. The outcomes provide the start of an understanding of factors that contribute to regional and vineyard scale distinctiveness for wine production and help understand factors that influence the spread and, thus, control of agricultural pests and diseases more sustainably.
