This dataset contains cytochrome c oxidase subunit I (COI) gene sequences obtained from the analysis of samples collected in lakes Garda (northern Italy) and Albano (central Italy) in the framework of the Interreg Alpine Space project Eco-AlpsWater (ASP569). The data were collected in 2021 in the littoral zone (Garda and Albano) and in the pelagic zone (Albano).
