The Drosophila simulans reference assembly is a mosaic that includes sequence data from several different D. simulans lines. The 3x white501 (w501) assembled contigs were ordered and oriented based on alignment to the D. melanogaster genome. Assembled contigs from six other D. simulans lines (C167.4, MD106TS, MD199S, New Caledonia 48S, SIM4, and SIM6) were aligned to the w501 scaffolds and used to cover gaps in the w501 assembly where possible.
This project contains assemblies for each chromosome arm (CM000361-CM000366), 2,784 scaffolds that are linked to specific chromosome arms but otherwise unplaced (CH981541-CH984324), and 7,215 unlinked scaffolds (CH984325-CH991539).
The assembly was annotated using several automated gene prediction programs, and the results were combined into a consensus GLEAN set (Drosophila 12 Genomes Consortium 2007). The assembly and annotation can be viewed in the FlyBase Genome Browser.
