Expression profiling of invasion associated molecules in head and neck cancer cells

(Submitter supplied) Three isogenic HNC cell sublines with highly invasive properties were established. Invasion-associated genes were identified by comparison of transcriptomic profiles between HNC parental cell lines and the invasive sublines via Affymetrix cDNA microarrays. We used cDNA microarray to compare gene expression of invasion subline cells and parental cells in head and neck cancer.

Predictors of success in establishing orthotopic patient-derived xenograft models of triple negative breast cancer

(Submitter supplied) Triple negative breast cancer (TNBC) is an aggressive subtype of breast cancer, with approximately 50% of patients having residual disease after neoadjuvant chemotherapy (NACT) and worse prognosis with higher residual cancer burden (RCB). Patient-derived xenograft (PDX) models of breast cancer are an effective discovery platform and tool for preclinical pharmacologic testing and biomarker identification. more...

Pre-Transplant recipients’ gene expression profiles in peripheral blood mononuclear cells correlate with the development of delayed graft function in kidney transplantation

(Submitter supplied) Delayed graft function (DGF) is associated with a reduced long-term graft survival. Ischemia-reperfusion damage and donors' features have been always considered as key pathogenic factors in this setting. The aim of our study was to evaluate the role of recipients' characteristics in the development of DGF to discover early genomics biomarkers in peripheral blood mononuclear cells (PBMC) in order to identify patients at risk. more...

Dysregulated gene expression in human osteoarthritis cartilage

(Submitter supplied) Osteoarthritis causes pain and functional disability for over 500 million people worldwide and characterized by progressive loss of cartilage from the articulating surfaces of diarthrodial joints. Although the etiology of the disease is unknown, it is widely accepted that these degenerative changes arise from an imbalance of synthetic and degradative pathways that control cartilage extracellular matrix metabolism. more...

Expression data from human bone marrow-derived mesenchymal cell clones

(Submitter supplied) The generation of blood cells in the hematopoietic microenvironment requires support from mesenchymal cells. We found that stably growing cell populations derived from individually sorted human bone marrow mesenchymal cells immortalized by enforced expression of hTERT comprised both supportive and non-supportive clones. We compared gene expression of supportive and non-supportive clones to identify genes associated with the growth supportive capacity of mesenchymal cells Keywords: Cell type comparison

Co-Morbid Multiple Sclerosis and Psoriasis: Clinical Outcomes and Gene Expression

(Submitter supplied) Psoriasis was found to ameliorate multiple sclerosis (MS) outcomes when it MS onset. However, the molecular basis for this observation remains unclear. Herein, we compared the blood mononuclear cell transcriptome of psoriasis and MS comorbide (P/MS) patients with that of patients with either psoriasis or MS to understand the clinical observation.

Prognostic significance of interferon-γ and its signaling pathway in early breast cancer depends on the molecular subtypes

(Submitter supplied) Interferons are crucial for adaptive immunity and play an important role in the immune landscape of breast cancer. Using microarray-based gene expression analysis, we examined the subtype specific prognostic significance of interferon-γ (IFN-γ) as a single gene as well as an IFN-γ signature covering the signaling pathway in 461 breast cancer patients. Prognostic significance of IFN-γ as well as the IFN-γ signature for metastasis-free survival (MFS) were examined using Kaplan Meier as well as univariate and multivariate Cox regression analyses in the whole cohort and in different molecular subtypes. more...

A conserved microRNA signature related to cellular transformation by the RAS oncogene (Affymetrix mRNA)

(Submitter supplied) The differential expression of microRNAs in Ras transformed epithelial cells of human and rat origin was investigated. Here we describe the group of miRNAs differentially expressed in two Ras transformed cell lines and defined it as a miRNA Ras signatures. We show that expression of these miRNAs are also affected in different primary tumors with high frequency of Ras mutation. We demonstate that introduction of different miRNAs lost during Ras transformation have big influence on cellular phenotype and mRNA expression. more...

Endothelial Gene Expression Associated With Early Coronary Atherosclerosis

(Submitter supplied) We examined feasibility of a unique approach towards gaining insight into heritable risk for early atherosclerosis: surveying gene expression by endothelial cells from living subjects. Subjects <50 years old (mean 37, range 22-49) without obstructive coronary artery disease underwent coronary reactivity testing that identified them as having normal (NL) or abnormal (ABNL) coronary endothelial function. more...

In depth quantitative proteomic and transcriptomic characterization of human adipocytes differentiation using the SGBS cell line

(Submitter supplied) Most information on molecular processes accompanying and driving adipocyte differentiation are derived from rodent models. Here, a comprehensive analysis of combined transcriptomic and proteomic alterations during adipocyte differentiation in Simpson–Golabi–Behmel Syndrome (SGBS) cells is provided. The SGBS cells are a well-established and the most widely applied cell model to study human adipocyte differentiation and cell biology. more...

FXYD5 (dysadherin) upregulation predicts shorter survival and reveals platinum resistance in high-grade serous ovarian cancer

(Submitter supplied) High-grade serous ovarian carcinoma (HGSOC) is generally associated with a very dismal prognosis. Nevertheless, patients with similar clinicopathological characteristics can have markedly different clinical outcomes. Our aim was the identification of novel molecular determinants influencing survival. Gene expression profiles of 12 HGSOC long-term and 27 short-term survivors (training set) were generated by microarray, and a prognostic signature was identified and further evaluated on an independent extensive HGSOC dataset through a meta-analysis approach.

Study to compare SET ER/PR index values from Affymetrix U133A microarrays to values from targeted RNASeq and to validate technical reproducibility on U133A microarrays

(Submitter supplied) 63 samples were profiled in replicates on Affymetrix microarrays and using a custom RNASeq panel. The samples were randomly split in a training and validation cohort. SET ER/PR was calculated and a linear model was trained and validated to reproduce values obtained by microarray using RNASeq. In addition, the microarray replicates were used to validate the technical reproducibility of SET ER/PR.
