Data processing Sequence reads were mapped to the S. cerevisiae reference genome.
Sequence reads mapping to a single genomic location were summed in 1 kb bins. Windows where fewer than 250 reads were mapped in either sample were excluded.
Normalised copy numbers were generated by dividing the sequence read counts from the replicating sample by counts from the non-replicating cdc7 arrested) sample for each strain.
The resulting absolute ratios reflect the read numbers; therefore data was normalized to the read number in the two samples to give a genome-wide average of 1.
Finally the ratios were normalised to the FACS data to correct for the proportion of the was through S phase.
