Treatment protocol |
MoDCs were stimulated with 15 ng/mL LPS for 2.5 h or 5 h, influenza virus for 10 h, 100 U/mL IFNβ for 6.5 h, or left unstimulated.
Growth protocol |
Monocyte-derived dendritic cells from each donor were cultured for 7 days in RPMI supplemented with 10% FBS, 100 ng/mL GM-CSF and 40 ng/mL IL-4.
Extracted molecule |
total RNA |
Extraction protocol |
Total RNA was isolated using Qiagen RNeasy columns.
Label |
n/a
Label protocol |
none
Hybridization protocol |
Lysates in Qiagen RLT buffer were hybridized for 12-24 hours with custom nCounter Gene Expression CodeSets.
Scan protocol |
Nanostring nCounter system (Nanostring; Seattle, WA) was used to digitally count transcripts in a multiplex reaction.
Data processing |
The raw data is first scaled by positive spike-ins, shifted by negative spike-ins, and a negative binomial is fit using DESeq based on the scale parameter estimated from the positive spike-ins
