Treatment protocol E4F1 depletion is achieved three days after MEFs infection with a self-excising CRE-recombinase-encoding retrovirus.
Growth protocol Cells were grown at 37°C in Dulbecco's modified medium supplemented with 10% Fetal Bovine Serum, glutamax, pyruvate and 4.5g/l D-glucose under 5% CO2, 100% saturated H2O incubator.
Extracted molecule total RNA
Extraction protocol Total RNA has been recovered with kits RNeasy® Mini from Qiagen.
Label Cy3
Label protocol For the preparation of the Cy3- and Cy5-labelled aRNA target, one microgram of total RNA samples were amplified and labelled using Amino Allyl Message Amp II aRNA amplification kit (Ambion, Austin, TX, USA), according to the manufacturer's instructions.
 
Hybridization protocol The two labelled aRNA were mixed, fragmented and hybridized on one array of a NimbleGen 12-plex microarray according to the manufacturer's instructions.
Scan protocol Scanned on an Innopsys Innoscan900 scanner.

J3 post infection with a self-excising CRE-recombinase-encoding retrovirus.
Data processing Images were quantified using NimbleScan V2.5. The raw data were normalized by Loess (Limma Package). Analyses of the differentially expressed genes have been performed with LIMMA packages (limma*.txt) and SAM packages (sam*.txt) with an FDR of 1% or 5%.
