Treatment protocol |
ES cells were differentiated in low density suspension culture. Recombinant DKK1 at 150 ng/mL was added from day 0-4 and doxycycline (250 ng/mL) was added from days 2-4.

Growth protocol |
For differentiation, ES cells were plated in suspension in bacterial petri dishes at 1.5 x 10e4 cells/mL in serum-containing medium (SCM: IMDM with 10% FCS, NEAA, L-glutamine, NaPyruvate, Pen/Strep, and 2-mercaptoethanol) ), and supplemented where indicated with Dkk1 or doxycycline.

Total RNA was purified using Rneasy mini kits (Qiagen) per manufacturer's instructions.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 5 microg total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).

Hybridization protocol |
Following fragmentation, 10 microg of cRNA were hybridized for 16 hr at 45C on GeneChip Mouse Genome 430 2.0 Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 400.

Gene expression data from ES cells differentiated in serum containing medium supplemented with DKK1 from days 0-4 and Mesp1 induction from days 2-4.

Data processing |
The data were normalized and expression values modeled using dChip according to default settings (www.dchip.org).
