Extraction protocol |
RNA was extracted from cell lines (Anaplastic Thyroid Cancer cell line, Normal Thyroid cell line) using TRIzol (Invitrogen) and chloroform (Sigma). RNA extracts were purified on Spin Chroma column (BD biosciences K1332-2). The 18S/28S bands were verified on a 1% agarose gel. RNA samples were shipped to Advanced Genomic Technology Center Gene Expression Core at the Mayo Clinic in Rochester, MN for further analysis. RNA quality was assessed by Agilent Bioanalyzer (Santa Clara, CA). Reverse transcription to second strand cDNA was generated from 100 ng of good quality total RNA.

Subsequent to hybridization, the arrays were washed and stained with streptavidin-phycoerythrin, then scanned in an Affymetrix GeneChip® Scanner 3000 (Santa Clara, CA). All control parameters were confirmed to be within normal ranges before normalization and data reduction was initiated.
