Growth protocol Overnight cultures of B. fragilis638R were diluted 1:50 into BHI broth and grown under anaerobic conditions untile they reached OD550 of 0.3-0.4. The culture was then split in two parts prior to RNA extraction. On was used as anaerobic control and the other was exposed to atmospheric oxygen at 37 ºC for another 1 hour.
Extracted molecule total RNA
Extraction protocol Total RNA was isolated by the hot phenol method and treated as described by Sund et al, 2008, Mol. Microbiol.67:129-142.
Label biotin
Label protocol Biotinylated cDNA was prepared according to standard Affymetrix protocols (Expression Analysis Technical Manual, Affymetrix).
 
Hybridization protocol Hybridization of fragmented cDNA was carried out at 45 ºC for 16 hours on custom B. fragilis arrays in the 81/100 format. Arrays were washed and stained in the GeneChip Fluidics Station 450.
Scan protocol Arrays were scanned using GeneChip Scanner 3000 7G plus with autoloader.

Data processing Data analysis was carried out using Affymetrix Expression Console software version 3.0 (TAC 3.0) using default settings.
