Inflorescences were collected at 14dpi and frozen on liquid nitrogen, and total RNA was extracted using Trizol reagent. For mock-samples, the same procedure was performed at 6-weeks-old Arabidopsis plants. Library construction and Illumina sequencing using HiSeq2000 were done by BGI-Tech (Pipeline version 5.0).

Illumina GA Pipeline v15 was used for basecalling. Sequenced reads were trimmed for adaptor sequence, and masked for low-complexity or low-quality sequence, then used BWA to map clean reads to Arabidopsis genome (TAIR 10) and used Bowtie to gene reference. FPKM were calculated using a protocol from Chepelev et al., Nucleic Acids Research, 2009. In short, exons from all isoforms of a gene were merged to create one meta-transcript. The number of reads falling in the exons of this meta-transcript were counted and normalized by the size of the meta-transcript and by the size of the library.
