Extraction protocol Saliva samples were collected and genomic DNA (gDNA) was purified using the QIAamp DNA Blood Mini Kit (Qiagen; 51104).
Label Cy5, Cy3
Label protocol 200 ng of genomic DNA was whole-genome amplified in an overnight reaction at 37C using multi-sample master mixes (MA1, MA2 and MSM). After incubation the amplified DNA was fragmented with fragmentation solution (FMS), precipitated with isopropanol and precipitation solution (PM1) and resuspended in hybridization buffer (RA1).
 
Hybridization protocol RA1 resuspended DNA was loaded onto BeadChips arrays. After overnight incubation at 48C, single-base extension and allele-specific staining was performed on a Teflow chamber rack system (Tecan, Maennedorf, Switzerland). After allele-specific staining BeadChip arrays were coated with XC4/ethanol , dried for 1 hour and scanned on a BeadArray Reader (Illumina).
Scan protocol After allele-specific staining BeadChip arrays were coated with staining reagents (LX1, LX2, XC3 and XC4)/ethanol , dried for 1 hour and scanned on a HiScan Instrument (Illumina).
Data processing Genomic DNA from saliva sampeles were genotyped using Illumina HumanCoreExome-12 v1-1 BeadChip arrays
