The heads were collected from flies kept on liquid nitrogen with 10 seconds vortexing. The RNA for each biological replicate consist of ~100 heads. The RNA for the body was collected from 10 bodies.
Libraries were multiplexed and sequenced with 100 base pair (bp) paired end (PE100) Rapid Run to a depth of approximately 300 million reads per sample on an illumina HiSeq2500

RNA-seq data was mapped with OLego (v.1.1.5) and normalized by using TPM (transcripts per millions) analysis
Total number of reads mapped to a known transcript annotation was estimated using featureCounts version v1.5.0-p2
Expression levels for each transcript were determined by normalizing the counts returned by featureCounts using a custom Perl script
