Total RNAs were extrated using Rneasy Mini kit (Qiagen) Multiplexing libraries were prepared for sequencing using Illumina standard protocol.

Data processing |
Basecalls performed using CASAVA version 1.8 ChIP-seq reads were aligned to the HG19 human genome assembly using bowtie version 1.12 with with parameters "-n 2 -m 1 -l 36 --best". RNA-seq reads were alined to the HG19 human genome sequence using TopHat with the default parameters. Potential PCR duplicates in ChIP-seq reads were removed using samtools rmdup command. Tiled data files (TDF) were generated by igvtools with parameters "-z 5 -w 10 -e 200" for ChIP-seq ; "-z 5 -w 10" for RNA-seq. The gene expression profiling was analyzed by HOMER software Genome_build: HG19 Supplementary_files_format_and_content: Tiled data files (TDF) and tab-delimited text files include RPKM values for each RNA-seq samples.
