Title |
ΔpBK-SC-mock 1 |
Sample type |
RNA |
Source name |
cells derived from squamous-like bladder cancer
Organism |
Homo sapiens |
Characteristics |
genetic modification: stable mock clones (empty vector) tissue: bladder cell line: SCaBER cell line individual: Ethnicity_black Sex: male age: 58
Treatment protocol |
SCaBER cells were transfected with either the ITIH5-pBK-CMV expression vector, containing the full-length human ITIH5 cDNA, or the empty vector alone.
Growth protocol |
Eagle's Minimum Essential Medium 10% FCS; L-Glutamine
Extracted molecule |
total RNA |
Extraction protocol |
Total RNA from cultured cells was prepared by using TRIzol reagent (Invitrogen) according to the manufacture manual.
Label |
biotin
Label protocol |
Total RNA was process with Affymetrix GeneChip WT Plus Reagent Kit.
Hybridization protocol |
Overnight hybridization of end-labelled cDNA was applied on the HTA 2.0 Human (Affymetrix) arrays for 16 hours, at 60 rpm, at 45ºC in a Hybridization Oven 645 (Affymetrix). Washing and staining of the arrays were done on an Affymetrix 450 Fluidics Station using the protocol FS450_0001.
Scan protocol |
Arrays were scanned on an Affymetrix 3000 7G scanner, as described in the manufacture manual
Data processing |
CEL files were generated in Affymetrix® GeneChip® Command Console® Software (Affymetrix, USA) with default settings. Gene expression intensities were normalized and summarized with robust multiarray average algorithm (RMA) by using EnsMart72 database, which was performed by using program package of AltAnalyze (version 2.1.3) (Emig et al., 2010).
