Library strategy: PRO-cap The Illumina reads were adapter trimmed on their 3′ ends using cutadapt v1.15; --match-read-wildcards -f fastq -a AGATCGGAAGAGCACACGTCTGAACTCCAGTCAC). Afterwards, four nucleotides from their 5′ end were removed with fastx_trimmer (http://hannonlab.cshl.edu/fastx_toolkit; version 0.0.13; -Q33 -t 5). The trimmed reads >18 nucleotides were aligned with bowtie v1.0.0 (-S -p 10 --trim5 0 --trim3 0 -v 2 --best --strata --tryhard -m 1 --phred33-quals --chunkmbs 256) to the mouse mm9 genome. The aligned reads were sorted by position with samtools v1.9. Strand-specific and undirected occupancy profiles were generated with deepTools bamCoverage v2.2.2.
