Extraction protocol Total RNA was isolated using TRI Reagent (Sigma-Aldrich) and treated with DNase (Fermentas) according to the manufacturer's instructions.
RNA libraries were prepared for sequencing using standard Illumina protocols for TruSeq RNA

Data processing Sequenced reads were trimmed using trimmomatic V0.36 to remove adapters and low quality bases. Ribosomal RNA where removed using SortMeRNA (v2.1)
trimmed reads were aligned to the TAIR10 genome using STAR (2.7.2a)
Reads were counted on each Araport11 features using featureCounts from subreads package (v1.6.5) using strand specific mode.
