Extraction protocol |
Standard Trizol extraction of total RNA was performed. RNA was quantified using a NanoDrop spectrophotometer and quality was monitored with the Agilent 2100 Bioanalyzer.

Label protocol |
Cy3 labeling was done using Agilent miRNA Labeling Reagent and Hybridization Kit, according to manufacturer's protocol. Shortly, 100 ng of total RNA was dephosphorylated, denatured, and labeled with pCp-Cy3 dye. Labeled RNA was purified using the Micro BioSpin 6 columns.

Hybridization protocol |
Hybridization was done using Agilent miRNA Labeling Reagent and Hybridization Kit, according to manufacturer's protocol. Shortly, samples were denatured and hybridization to Human 8x15K miRNA Microarrays (v1) was allowed to occur at 55°C for 20 hours in a rotating Agilent hybridization oven (speed 20 rpm). Slides were washed in GE Wash Buffer 1 (5min RT) and GE Wash Buffer 2 (5min 37°C) and scanned immediately.

Arrays were scanned by using Agilent DNA microarray scanner and default one color scan setting for 8x15k array slides.

Data processing |
The miRNA array images were transformed to spot intensity data with Agilent Feature Extraction Software (version 9.5.1.1) using default parameters (miRNA-v1_95_May07 protocol, 016436_D_20070426 grid). Control spots, spots which were flagged as saturated, non-uniformity outliers, population outliers were excluded.
