Quality score trimming and filtering were performed with cutadapt. reads were aligned to the annotated Dm6 genome (Ensembl release 70) using Hisat2 (v2.1.0) Per gene read counts were calculated from the Hisat2 output using htseq-count (v0.11.2) Differential gene expression was analyzed using the R package DESeq2 (v1.22.2) Assembly: BDGP dm6 Supplementary files format and content: tab-delimited text file includes FBgn number, gene symbols and RPKM values for each sample.
