The adaptor sequences were trimmed using cutadapt (v1.18) and the untrimmed reads were removed. sgRNAs were mapped to the annotation file and read count tables were made. MAGeCK (0.5.8) was used to normalize the count table based on median normalization and fold changes and the significance of the changes in the conditions were calculated for genes and sgRNAs.
