Design: Poly-A RNA was enriched from 0.5-1.0 ľg total RNA using NEXTflex Poly(A) Beads from Bioo Scientific. Strand-specific cDNA libraries were prepared using the Bioo Scientific NEXTflex Directional RNA-Seq Kit (dUTP Based) for Illumina following protocol instructions with a 12 min fragmentation time and 15 PCR cycles. Bioo Scientific adaptors were used to barcode libraries for pooling. Library concentrations were quantified using the QubitŽ dsDNA High Sensitivity Assay Kit (Life Technologies) and size was assessed using a Bioanalyzer High Sensitivity DNA chip (Agilent). Libraries were pooled at equal concentration and diluted to final pooled concentrations of 10 nM, quantified using the Illumina-compatible kit and KAPA standards for real-time PCR by the W.M. Keck Center for Comparative and Functional Genomics at the Roy J. Carver Biotechnology Center (University of Illinois). Paired-end sequencing was performed on an Illumina HiSeq 2500 at the W.M. Keck Center.

Four female phenotypes of the facultatively eusocial sweat bee, Megalopta genalis (Hymenoptera: Halictidae) were collected from observation nests on Barro Colorado Island, Panama. Poly(A)-selected RNA was isolated from whole brains and eviscerated abdomens and used for RNAseq library preparation followed by sequencing on an Illumina HiSeq 2500 at the WM Keck Center at the University of Illinois at Urbana-Champaign. Submitted to SRA are the raw reads from 55 libraries (25 abdominal libraries and 30 brains).
