Design: Total RNA was extracted by using a combined protocol of Extract-all solution (Eurobio) and RNeasy mini kit (Qiagen). Once aqueous and organic phases were separated by using Extract-all, 450 uL of the aqueous solution were re-suspended in 350 uL of ethanol 100% and transferred into Qiagen columns. The following steps were conducted as suggested by the Qiagen RNeasy protocol and by including also the DNase treatment (Qiagen). RNA was re-suspended in RNase-free water and concentrations were determined using a Nanodrop spectrophotometer (Thermofisher, Wilmington, USA). RNA quality was assessed using a Bioanalyzer 2100 instrument (Agilent Technologies). Starting from 1 mg of total RNA, tagged non-normalized cDNA libraries were prepared by using the Sure Select Strand-Specific RNA Library Prep for Illumina Multiplexed Sequencing kit (Agilent) following the manufacturer's instructions and a single end sequencing 50 bp was carried out on an Illumina Hi-seq 2500 (Genome Center, University of California, Davis).
