SRX8057936: Hi-C reads of environmental metagenome: Apatlaco River sediment

Design: A Hi-C library was created using a Phase Genomics (Seattle, WA) ProxiMeta Hi-C Microbiome Kit, which is which is a commercially available version of the Hi-C protocol. Following the manufacturer's instructions for the kit, intact cells from two samples were crosslinked using a formaldehyde solution, simultaneously digested using the Sau3AI and MlucI restriction enzymes, and proximity ligated with biotinylated nucleotides to create chimeric molecules composed of fragments from different regions of genomes that were physically proximal in vivo. Continuing with the manufacturer's protocol, molecules were pulled down with streptavidin beads and processed into an Illumina-compatible sequencing library. Sequencing was performed on an Illumina HiSeq4000, generating a total of 72,007,031 read pairs.

This project aims to study how nutritional selection by textile dyes influences microbial communities of local water bodies in the state of Morelos, Mexico. We are interested in reproducing patterns of microbial dynamics that help us to understand how microorganisms respond to pollution generated by the textile industry. For this, we are going to estimate the taxonomic composition associated with enriched and natural metagenomes.
