Manufacture protocol PCR products representing ORF and intergenic yeast genomic sequences were amplified. Products were spotted on poly-L-lysine coated glass slides using a linear servo arrayer from the DeRisi Lab at UCSF.

Blast analysis of oligos sequences was used to determine the position of the final PCR product. Those oligo pairs which Blast analysis indicated could not generate a product or generated more than one product given the flag –1. In cases where no product was found the fields Chr, Start and End have been left empty. In cases where multiple products were found values in the fields Chr, Start and End correspond to the first product identified.

For all elements (except mitochondrial) the sequence of the PCR product was determined using the positions determined above. Blast analysis of the PCR products was used to determine how repetitive each product was. Elements that had products that were too repetitive were given a flag of –2. The sequence of these products is listed.

Elements with flags of –1 or –2 were removed from all datasets prior to analysis.

Lamda DNA spots were not included in analysis.
