Sample GSM1131563 Query DataSets for GSM1131563
Status Public on Nov 19, 2014
Title HeLa shRNA Control
Sample type SRA

Source name HeLa cell line, control shRNA
Organism Homo sapiens
Characteristics cell line: HeLa
construct: empty
Growth protocol Adherent HeLa cell lines expressing stably empty (control) or TIA1 and/or TIAR shRNA-pSUPER constructs were cultured under standard conditions as previously reported (Izquierdo JM, Alcalde J, Carrascoso I, Reyes R, Ludeña MD: Knockdown of T-cell intracellular antigens triggers cell proliferation, invasión and tumor growth. Biochem J 2011, 435:337-344).
Extracted molecule total RNA
Extraction protocol Total RNA from above HeLa cell lines was purified by TRIZOL method (Invitrogen). The quality of the total RNA was tested using the Agilent 2100 Bioanalyzer RNA Nano Chip.
For the mRNA-Seq sample preparation, the Illumina standard kit was used according to the manufacturer's protocol.

Library strategy RNA-Seq
Library source transcriptomic
Library selection cDNA
Instrument model Illumina Genome Analyzer IIx

Description short hairpin RNA (shRNA)
Data processing Short reads were aligned against human genome hg19 with Tophat.
Transcript abundances were calculated with cufflinks.
Genome_build: GRCh37
Supplementary_files_format_and_content: Tab-delimited text files include FPKM values for each sample.
