Extraction protocol |
Total RNA was extracted using miRNeasy Mini kit (Qiagen) following the manufacturer's recommendations. RNA was quantified using a NanoDrop-1000 spectrophotometer and quality was monitored with the Agilent 2100 Bioanalyzer (Agilent Technologies, Santa Clara, CA).

Cyanine-3 (Cy3) labeled cRNA was prepared from 200 ng RNA using LowInput QuickAmp Labeling Kit One-Color (Agilent Technologies) according to the manufacturer's instructions, followed by RNAeasy column purification.

Hybridization protocol |
Microarray hybridizations were carried out in Agilent’s SureHyb Hybridization Chambers containing 1650 ng of Cyanine 3-labelled cRNA per hybridization. The hybridization reactions were performed at 65°C for 17 hours using Agilent’s Gene Expression Hybridization Kit with the 4x44K whole Danio rerio genome chip (grid ID 026437, G2519F chip). After hybridization, slides were washed with Agilent Gene Expression Wash Buffer 1, Gene Expression Wash Buffer 2 and Acetonitrile for one minute at room temperature.

Chips were scanned on an Agilent G2505C scanner.
