Sample type SRA

Source name Liver
Organism Gallus gallus
Characteristics breed: Lushi chicken
age: 30 weeks
Sex: female
tissue: liver
Extracted molecule total RNA
Extraction protocol Liver tissues were moved,snap-frozen in liquid nitrogen, total RNA was harvested with TRIzolĀ® Reagents.
RNA libraries were prepared for sequencing using standard Illumina protocols

Library strategy RNA-Seq
Library source transcriptomic
Library selection cDNA
Instrument model Illumina HiSeq 2500

Data processing Basecalling performed using CASAVA version 1.8.2
Sequenced reads were trimmed for adaptor sequence, and masked for low-complexity or low-quality sequence using FASTX-Toolkit version: 0.0.13.
mRNA-seq reads were aligned to the reference genome ensemble Galgal4 using spliced mapping algorithm in TopHat version: 2.0.9
Fragments per kilo base of exon model per million mapped reads (FPKM) of each gene were calculated according to the Cufflink (version: V2.1.1)
Differential expression were analysed using cuffdiff in version 2.3.4
Genome_build: galGal4
Supplementary_files_format_and_content: tab-delimited text files include normalized FPKM values and raw fragment counts for each Sample
