Extraction protocol |
RNA was extracted using a Qiagen RNA miniprep kit. RNA concentration was determined with spectrophotometric analysis; purity analyzed with 260:280 absorbance ratios; RNA quality and integrity were assessed and ensured using Bioanalyzer 2100 (Agilent Technologies, Santa Clara, CA) and RNA 6000 NanoAssay.

Each RNA sample was amplified using the Ambion Illumina RNA amplification kit with biotin UTP labeling. T7 oligo(dT) primer was used to generate single stranded cDNA, followed by second strand synthesis to generate double-stranded cRNA, which is then column purified. In vitro transcription was performed to synthesize biotin-labeled cRNA using T7 RNA polymerase. The cRNA was then column purified and measured.

Hybridization protocol |
A total of 1500 ng of cRNA was hybridized for each array using standard Illumina protocols with streptavidin-Cy3 for detection.

Scan protocol |
Slides were scanned on an Illumina Beadstation and analyzed using BeadStudio (Illumina, Inc).
