Extracted molecule total RNA
Extraction protocol Total RNA was extracted using TRIzol and the RNeasy Mini kit (Qiagen Inc., Valencia, CA, USA) and the RNAprotect reagent (Qiagen). RNA quality and concentration was determined by analysis with a NanoDrop-1000 spectrophotometer and an Agilent 2100 bioanalyzer at the Molecular Biology Service Unit (University of Alberta, Edmonton, Canada).

Label protocol Nucleic acid labeling was carried out by authors, following the standard operating protocol provided by Roche one-colour DNA labeling kit (Cat. No. 05223555001).
 
Hybridization protocol Hybridization was performed by the Alberta Transplant Applied Genomics Centre, AB, Canada, following the standard protocol.
Scan protocol Scanning was performed by the Alberta Transplant Applied Genomics Centre, AB, Canada, following the standard operating protocol.
Description This sample is of Torso-RNAi ring gland of 18hours PPF. It is the second of three wild-type biological replicates used in this experiment.
Data processing The raw data (.pair file) was analyzed with Arraystar 4.0 (based on RMA: Robust Multi-Array Analysis; Irizarry et al. Biostatistics 4(2):249). Background correction was carried out with the NimbleScan software package, version 2.5 (Roche NimbleGen, Inc.).
