The data were normalised using quantile normalisation with lumi in R. After background correction with GenomeStudio and log2 transformation, probes with a detection p-value greater than 0.01 for all samples were discarded, using the detectionCall function in the lumi R package. That is, probes with detection p-value smaller than 0.01 were chosen for the normalization.
