Extraction protocol |
Total RNA was isolated from micro-dissected tissue using the RNeasy Mini Kit (Qiagen). RNA quality was assessed using a Pico Chip on an Agilent 2100 Bioanalyzer.

Label protocol |
RNA was amplified and labeled with Cy3-CTP using the Agilent low RNA input fluorescent linear amplificant kits following the manufacturer's protocol (Agilent). Labeled cRNA was assessed using the Nanodrop ND-100.

Hybridization protocol |
Equal amounts of Cy3-labeled target were hybridized to Agilent whole mouse genome 4x44K Ink-ket arrays (Agilent). Hybridizations were performed for 14 hours, according to manufacturer's protocol (Agilent).

Scan protocol |
Arrays were scannd using Agilent microarray scanner (Agilent, G2505B) and raw signal intensities were extracted with Feature Extraction v9.1 software (Agilent) using default parameters (protocol GE1-107, grid 014868_D_F_20080627).

Data processing |
Datasets were normalized using the quantile normalization method (Bolstad et al. 2003). Hybridization performance was assessed by Agilent Feature Extraction v10.1 (Agilent).
