Growth protocol |
For microarray experiments, overnight cultures were diluted into 30 ml of TSB and incubated at 37C with shaking until grown to exponential or stationary growth phase.

Total RNA was isolated by use of a Bio101 kit (Vista, CA) by the standard protocol with minor modification (e.g. use of Trizol reagent instead of RNApro solution).

Biotinylated cDNA were prepared according to the standard Affymetrix protocol from total RNA (Affymetrix Prokaryotic Sample and Array Processing Protocol, Affymetrix).

Hybridization protocol |
Following fragmentation, cDNA were hybridized for 16 hr at 45C on a commercially available array. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.

Scan protocol |
GeneChips were scanned using the GeneChip Scanner 3000.

Data processing |
The data were analyzed with GCOS 1.4 using Affymetrix default analysis and global scaling as normalization method. The trimmed mean target intensity of each array was arbitrarily set to 500.
