Basecalls performed with Illumina RTA version 1.12.4.2 Raw read counts were normalized with DESeq Reads were aligned to the hg19 genome with Tophat. Cuffdiff v2.1.1 was applied to analyze the differential gene expression between EAC and control (SQ) using a log2(fold change) of 1.0 as a cut-off for gene experssion. Genome_build: GRCh37 (hg19) Supplementary_files_format_and_content: Tab-delimited cuffdiff output file includes sample gene FPKMs and gene-level differential expression.
