Extraction protocol RNASeq libraries were prepared from cells lysed similar to ribosome profiling samples. RNA was isolated from cleared lysates by addition of 1 % SDS (w/v) and 5 min incubation at 65 °C with intermittent vortexing followed by three rounds of extraction using 10:1 acid-phenol pH 4.3 and bromochloropropane.
Total RNA was precipitated and 5 µg used for library generation with the TruSeq Stranded mRNA Library Prep Kit (Illumina) according to the manufacturer's instructions. Libraries were sequenced on an Illumina HiScanSQ generating 50 nt single-end reads.

Data processing for fooprints: linkers were removed from reads using the fastx_clipper and randomized sequences removed using the fastx_trimmer (FASTX Toolkit). Already performed for uploaded files.
Data was mapped to the hg38 transcriptome (UCSC knownCanonical) with bowtie (-m 1 -v1 -l 25 --best --strata) and counts generated using a custom script.
