Genomic DNA was isolated,RNAseA treated and DpnI digested. DamID adaptors were ligated to DpnI digested DNA followed by DpnII digestion PCR amplification, sonication and removal of DamID adaptors (Marshall et al., 2016). Libraries were generated using the NebNext Ultra II DNA Library Kit

Library strategy: DamID-seq The forward sequencing reads were mapped to release 6 of the Drosophila genome using Bowtie2 (see PMID: 26112292 for details of the damidseq_pipeline) Reads were extended to adjacent GATC sites and binned for each GATC fragment GATC fragments without any reads were excluded, followed by quantile normalization and pseudocount addition. Ratio files (log2) were then generated from the experimental and Dam-only control data. Genome_build: BDGP6 Supplementary_files_format_and_content: log2 normalized fold changes between the experimental and Dam-only control as bigwig tracks (converted from the gff file produced by the damidseq_pipeline)
