Extraction protocol Total RNA was extracted from 50mg of frozen biopsy sample by homogenisation in Trizol using manual disruption. Total RNA was purified using Rneasy plus Universal Kits (Qiagen)

Reads were aligned to the reference genome (UMD3.1) using STAR (v2.5.3a). The STAR command "quantMode GeneCounts" was used to map sequenced fragments to protein coding genes of the Bovine genome, according to the Ensembl release 87.
Raw reads generated by STAR were quantified by DESeq2's (v1.16.1) internal analysis pipeline via the command "DESeq")
