Treatment protocol |
The area pelucida (AP) region of 0.5h, 5h, 9h and 14h incubated embryos, containing both the epiblast and hypoblast was cut out in Pannett-Compton solution. Isolated area pellucida tissues were collected and used for RNA isolation.

Growth protocol |
Fertilized hens’ eggs were incubated at 38.5°C for 0.5h, 5h, 9h or 14h in a humid incubator.

Two independent sets of total RNA from pooled AP samples of the different time points were isolated using Qiagen RNeasy kit. RNA concentrations were measured and equalized, and RNA quality was checked on gel. 100ng of total RNA were used for each array.

cDNA samples were subjected to the two-cycle target labeling procedure for biotin labeling by in vitro transcription (Affymetrix).

RNA was subsequently fragmented and hybridized to the GeneChip according to manufacturer’s instructions. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.

The microarray image data were processed with the GeneChip Scanner 3000 (Affymetrix).

Data processing |
The data were analyzed with Microarray Suite version 5.0 (MAS 5.0) using Affymetrix default analysis settings and expression values are quantified with the RMA method (Bioconductor 3.6).
