Footprints: cells were rapidly harvested, flash-frozen in polysome lysis buffer, and pulverized in a mixer mill, extracts were digested with 150 U Rnase I for 1 hour, monosomes were purified by sucrose density gradient, RNA was extracted from the monosome fraction by hot acid phenol; total RNA was prepared from flash-frozen cells by the hot acid phenol protocol, polyA RNA was purified by oligo-dT DynaBeads, and fragmented at 95 C under mild alkali conditions

Small RNA sequencing by polyadenylation and circularization: RNA fragments were dephosphorylated, purified by filtration followed by gel purification for ~30 bp fragments, tailed with poly-A polymerase, reverse transcribed with anchored oligo-dT primer, cDNA was circularized
