Treatment protocol |
21-day-old seedlings were transferred into the growth boxes containing 1/4 strength Hoagland’s solution with 50mmol/L NaHCO3 (pH 8.5).

Growth protocol |
Glycine soja seeds were grown in a culture room with 60 % relative humidity, 24℃ and a light regime of 12h light/12h dark. Germinated seedlings were grown in the growth boxes containing 1/4 strength Hoagland's solution.

Extraction protocol |
Total RNA was extracted from frozen leaves with TRIzol (Invitrogen, Carlsbad, CA) according to the instructions from the manufacturer.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 6 ug total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).

Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45℃ on GeneChip Soybean Genome Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.

GeneChips were scanned using the GeneChip Scanner 3000.

Data processing |
The computation of expression values was conducted using dChip software. Sample wise normalization to the median probe cell intensity (CEL) of all 14 arrays. Model-based gene expression was obtained from normalized CEL intensities based on a Perfect Match-only model.
