Treatment protocol |
PCLS samples were exposed to low, medium, and high dose of a substance that underwent risk assessment analysis. Treatment was undertaken on three consecutive days for 1 hour each day. In between exposures, the substance was removed and the PCLS were post-incubated in the medium for 23 h.

RNA including miRNA was isolated using a modified protocol described by Niehof et al. 2017 [BMC Res Notes 10:121]. The protocol is based on a separation of lysis and precipitation steps, and a clean-up procedure with a MagMaxTM miRVana magnetic beads.

Total RNA (100 ng) was labeled with biotin using the flashtag HSR RNA labeling kit (ThermoFisher Scientific).

Labeled RNA was hybridized to GeneChip Array 4.0 for 18 h at 48°C. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.

GeneChips were scanned using the GeneChip Scanner 3000 7G.

Data processing |
The data were analyzed with Transcriptome Analysis Console (TAC 4.0), using Affymetrix default settings and RMA normalization (using Summarization Method: RMA+DABG (All organisms i.e. human, mouse, rat)).
