Biotinylated cRNA were prepared by the GeneChip One-Cycle target labeling kit according to the standard Affymetrix protocol from 5 microg total RNA (Expression Analysis Technical Manual, 2001, Affymetrix)

Following fragmentation, 6.5 microg of cRNA were hybridized for 16 hr at 45C on GeneChip Porcine Genome Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.

GeneChips were scanned using the Affymetrix GeneChip Scanner 3000 (affymetrix).

Data processing |
Default GCOS 1.4 raw probe intensities were analyzed using the mas5 module of the affy 1.0 package for R version 2.3.1. The probesets that were present according to MAS5calls and normalized, background corrected, and summarized using the RMA function in Bionconductor.
