Extraction protocol RNA was isolated from snap-frozen liver using the miRNeasy mini kit (Qiagen, Germany) according to the manufacturer’s instructions blinded.
Label biotin
Label protocol Biotinylated RNA was prepared according to the FlashTag Biotin HSR RNA Labeling Kit (Applied Biosystems, USA) from 500 ng total RNA.
 
Hybridization protocol After preparation of the hybridization cocktail using additionaly 3 nM control oligo B2 and hybridiztion controls (GeneChip Hybridization Control Kit, Applied Biosystems), 21.5 µl biotin-labeld sample were injected into one GeneChip miRNA 4.0 Array, multi-species (Applied Biosystems) per sample. Hybridization was performed for 18 h at 48 °C and 60 rpm. Arrays were washed and stained in the Affymetrix GeneChip Fluidics Station 450.
Scan protocol GeneChip miRNA 4.0 Array, multi-species were scanned using the Affymetrix GeneChip Scanner 3000 7G.

noncoding RNA expression from diabetic and non-diabetic liver of human obese subjects
Data processing Data analysis was performed with the Transcriptome Analysis Console software (version 4.0.2.15) with the analysis type 'Expression (Gene)'. As summarization method 'RMA+DABG (Human Only)' was used for signal normalization. ANOVA method 'ebayes' was used for comparison. A probe set was considered expressed if at least 50% of the detection above background (DABG) values were below the DABG threshold.
