The Spliced Transcripts Alignment to a Reference (STAR) software (version 2.5) was used to map reads to the human genome (hg38) and Bowtie (version 2.2.3) was used to map reads to the NTHi ST14 genome Aligned reads were quantified using HTSeq Genome_build: hg38 Supplementary_files_format_and_content: Matrix table with raw gene counts for every gene and every sample for MDM or NTHi data
