Total amounts and integrity of RNA were assessed using the RNA Nano 6000 Assay Kit of the Bioanalyzer 2100 system (Agilent Technologies, CA, USA). Strand-specific libraries were generated using NEBNext® UltraTM RNA Library Prep Kit for Illumina® (NEB, USA) following manufacturer’s recommendations and index codes were added to attribute sequences to each sample.

Reference genome and gene model annotation files were downloaded from genome website directly Stringtie-1.3.3b was used to count the read numbers mapped to each gene. Differential expression analysis of two conditions/groups was performed using the edgeR. Assembly: beta_vulgaris_Ensembl_44 Supplementary files format and content: filterstat.txt Supplementary files format and content: transcripts.FPKM.xlsx
