Title |
LMZ control mid-gastrula, biological rep2 |
Sample type |
RNA |
Source name |
GFP-injected Xenopus embryo
Organism |
Xenopus laevis |
Characteristics |
developmental stage: Mid-gastrula stage treatment: GFP-injected
Treatment protocol |
Control RNA mix (GFP) or RA-depletion mix (GFP and cyp26) are injected equatorially into the 4 blastomeres at the 4-cell stage
Growth protocol |
LMZ explants are dissected at early gastrula stage from embryos previously injected at the 4-cell stage. Explants are collected 1h, 3h after dissection (culture 20°C) and overnight (culture 14)C)
Extracted molecule |
total RNA |
Extraction protocol |
Quiagen RNeasy kit according to manufacturer instructions
Label |
biotin
Label protocol |
Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 6 ug total RNA (Expression Analysis Technical Manual, 2005-2009, Affymetrix).
Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45C on GeneChip™ Xenopus laevis Genome 2.0 Array . GeneChips were washed and stained in the Affymetrix Fluidics Station 450.
Scan protocol |
GeneChips were scanned using the ThermofisherGeneChip Scanner 3000 7G.
Description |
Gene expression from lateral marginal zone explants at the origin of lateral mesoderm and pronephric kidney field
Data processing |
CEL files were read and converted to an expression measure using RMA in R (justRMA function of Affy R package)
