Treatment protocol |
The seedlings were divided into two groups: one group were grown under the temperature of 25°C day/23°C night (normal condition) for 48 h, while the other were grown under the temperature of 8°C day/5°C night (chilling stress).

Growth protocol |
One-year-old seedlings of L. littorea with 5–6 true leaves and a height of 30 ± 2 cm were chosen as experimental materials, and grown at controlled climatic conditions: day/night photoperiod, 12/12 h; 50% relative humidity and 80% relative light intensity during the day; and 70% relative humidity and zero relative light intensity during the night.

Data processing |
Qualities of de-barcoded raw sequence reads were checked by fastqc. Reads of each sample were aligned to the reference genome of Lumnitzera littorea via hisat2 program Gene counts were obtained using featureCounts. Supplementary files format and content: One csv file containing raw count values for each sample
