Data processing To check the quality of data before processing with analysis on raw data, FastQC (v0.11.7) was used.
Trimming was performed with various parameters for illumina paired-end or single-end using trimmomatic 0.38.
HISAT2 (ver 2.1.0) was used as a tool to map high throughput sequencing data to the reference genome, and graph FM index (GFM) was implemented based on the BWT extension of the graph.
Using StringTie (ver 2.1.3b), the potential transcript was assembled using the sequencing information mapped to the reference.
